With 3 bedrooms and the fact that she's barely ever on the Citadel to use it, Shepard allowed Jack to stay at the apartment when the Normandy is elsewhere. She probably expected Jack would bring "company" home sometimes, but in spite of her teasing them, she likely didn't expect Miranda to be one of them...
